This part is weird and what makes it a puzzle. The only thing could be secure boot , however you say you already disabled it back. (If you didn't check it again after the update, just have a look cause by default it turns back to enabled).... an external USB thumb boot was performed using fresh MXLinux bits, with all internal disks disabled. This test fails also, meaning MXLinux will no longer boot from HDD internal, or with fresh bits from USB external...
P.S. Have you also tried with systemd ? (Advanced Options in Grub) .. since the common point of all others is that (also MX Live session is non-systemd) ...
