Again, I don't know this stuff, but if some of this is related to the creating a separate DATA partition, I'd highly suspect that anything you did with administrative priviledges (sudo) would be restored by Timeshift – similar to what Duke said.

As an easy reminder, I placed these in a launcher in order of use as I run them manually: MX-Cleanup, Timeshift, MX-Snapshot, MX-Live-USB-Maker- the others are not as important, or orderly important.

EDIT - I consider Timeshift, MX-Snapshot, (it's recommended to test it in MX-Live-USB-Maker) as good insurance for the invested time.

Future - you can make a Timeshift backup right before you backup, although I'd admit that it's kind of counterintuitive.
